So I can't get any application to see my clips. Footage was shot at 4k HD. Plays back fine in camera.

That's not entirely true, I guess... for some reason RedAlert will show the clips if I click the Default button at the top of the screen.

But I can't get Redcine to do anything but display black.

If I drag a proxy into the timeline of FCP, it renders but plays back black.

When I try to import a folder or clip into Log and Transfer, I get an error that reads:

"Folder" contains unsupported media or has an invalid directory structure. Please choose a folder whose directory structure matches supported media.

Current "Red Final Cut Studio 2 Installer" is installed, Current Redcode Codec is installed. Everything is current.

Specs of mac are as follows:

2.4 Ghz Intel Core Duo
2 GB 667 MHz DDR2 SDRAM
NVIDIA GeFORCE 8600M GT
OS is 10.5.8

I have had inexplicable play back errors in Redcine before (RC 3.18 + Build 17) not exactly what your describing but play back errors none the less.
The only way I was able to fix them was by changing the value of either the exposure or brightness parameters in the color tab of Redcine. The image would suddenly switch to normal play back no errors.
Try sliding the value bars in the color tab can't hurt and it may help...

weird... I did as Nir said (thanks Nir!) and got the image to come up...

but why would the clip open in all he programs (RC, RA, RR, and FCP) with the exposure set to 0?

I know the metadata of the clip is fine, because it plays back in the camera okay... so what is it that's resetting the exposure to zero?

Now if I could only figure out the unsupported media/invalid directory structure thing with Log and Transfer...

check the tint of the clip in the camera. When I have come across this problem it is because tint has been too high or to low. This does not register in the viewfinder/monitor but in the REDCINE is does

I had this exact same problem on a shoot this weekend and had to do the same things to fix the clips - default in REDalert and light setting changes in FCP.

Did you figure it out or experience it again?

There have been several occurrences of clips coming up black in Red Alert simply because the meta data sometimes get confused and comes up with an exposure of 0.

This follows through to the proxies which would explain why it also does in FCP.

If you reset it and resave the proxies, it should fix both.
