I know RED already announce the new auto focus system with the touch screen and all on EPIC, but will it synchronize to auto focus 2 lenses for 3D ?

Since you can sync cameras, I'd imagine you just designate one (usually the left, for convention's sake) camera as a master and tell the other one to follow the master's autofocus.
Of course in the future, Epic Mk.3 will be able to triangulate using correlation points from the other camera's POV to aid the autofocus :)
