I've never had a flicker problem when doing timelapse with my Nikon D700. Are you sure you have turned off all the AUTO functions on the camera? Auto WB, auto Exposure...etc...can cause the flicker...

Yeah I tried that but every time I would go to apply or preview the custom crop would change back to a bizarre size.

I may just need to re-install 15. No time right now but once I get through this project with version 14 I will re-install 15 and see if the issue is still there. If so, I will report it.
