When it comes time to "make movie" select DnxHD 185x from the choices.

I finished my final cut with the Avid (I converted the R3D files into a DNxHD 185X), now in After Effects I'm using the Quicktime Reference. It's a good procedure?

Consider using a plug in called Automatic Duck. It allows after effects to read AAF files exported from the Avid. This gives you your avid timeline as an after effects composition.
